And my wife noticed first---I thought she was imagining it -- there is a 4-5 shift flare developing--it is slight and not completely reproducible yet, but it's coming to town.

As you mentioned, install the truck pan also helps. Strange that installing the HD2 kit made things worse; I suspect there was a problem with the boost valve. What year is your 4L60E? I recommend the Sonnax boost valve even when installing the HD2 kit.
